Many years ago I wrote an article for Model Railroading on modeling the Virginian's boxcar fleet and here is a summery of the models in HO that I found and with some later upgrades.

Hopper cars are reasonably well represented, yes dominated by H2as but there are reasonable 2 bays offered too.
Boxcars are marketed, I believe a lot are generic but reasonably close, depends how rivet countery you are, many of the specific cars are not available.
Considering the volume of mass market motive power and hoppers available for the glory years, a lack of accurate cabooses is surprising. I'm working on articles for the Arrow about this but in highlight only one wood kit in N Scale, same kit in HO, then some brass in HO, the crude representations are not easy to find and the nice brass ones are few and far between. Not done all my research on O scale yet but if you can find one, and can afford the KOHS is the one to get.
Z1a & z1b not available in N, Z1a by nj custom and Z1b by PSC in HO. The Z1a is not common, I've seen a handful for sale in 10 years, I have not seen a PSC Z1b for sale and it is a Z1b I'm looking for... Similar story in O trying to find Z1b from sounds of it.
K1, K2/K2a, K3 only available in HO in brass, short production runs of all. By far the hardest to get is the K1, only seen 3 streamlined K2a for sale in 10 years and I bought 2 of those. K3 pop up from time to time.
Jawn Henry, considering it's short life span and relative failure in the grander scheme of things, they have been produced twice in HO and atleast once in O... as has been mentioned already, it would be easier to buy a Jawn Henry than a Z1b... I've known of 6 for sale in the last 10 years and that while not even actively looking for one.
Head end and non Arrow passenger stock. Arrow set available in HO and O, only one brass head end in HO.
Structures are not common place, AMB did a depot and tower in HO, not sure about other scales. Anyone done a model of a lubratorium?
MofW seems unsupported in all scales.
Never seen service road vehicles offered, Company trucks, pick ups etc. To be fair I have never seen anything written or photographed either.
Correct whistle posts might be a good start as they can be 3D printed, would need optimising for each scale. Same goes for cross bucks...
Speeder huts or track gang stores for RofW?
Not sure if the query runs to VGN or not but in many respects I'd surmise that it better catered for than N&W...
Fairbanks morse diesels in N, HO and O. Steam in N not really but 2-8-2s by Overland in HO, no shortage of AGs in plastic and brass, also most in brass in O.
Hoppers galore in N scale but no battleships, watch out we are working on that... modest hopper selection in HO, primarily Accurail USRA, the battleships done in brass are wrong on many levels, rarely show up and when they do are grossly over priced. Then there are the F&C kits which are not conducive to building realistic length trains. Hoppers and battleships seem readily available in O, the rich yoder gondolas look particularly nice.
Another neglected area is cabooses... none in N, only Overland brass in HO that rarely come available or are more than locos. The Atlas ones are not right but are hard to find and pricey. Not sure about cabooses in O.
Ironically the electrics are well supported atleast in HO, EL3A by Alco and Overland, EL2B by Alco and Global Outlets, and EL3C by Bachmann, Alco and Overland.
Again not aware of structures but given passenger business wasn't really their bag not much call for depots...
Happy to be corrected on availability of some items, may help research and information for articles/refference material.
